The Big House Pt. 1
S05E01 Episode aired 26 September 2017
- Jake has the same picture of Amy on the wall in his jail cell that he had on the wall in the storage unit when he was in witness protection in Florida.
- Chelsea Peretti is missing from this episode and seven more Season 5 episodes following due to her character, Gina, being on maternity leave following the birth of her child, The Enigma. The actress herself was pregnant at the same time. The child's father is her husband, actor/director Jordan Peele.
- Jake sports a full beard despite his previous claims to be incapable of growing facial hair. It's clear his previous statement was not entirely untrue, as his beard is patchy.
- Andy Samberg (Jake) and Tim Meadows (Caleb) are both Saturday Night Live (1975) alums, though they never appeared on the show at the same time; Meadows left in 2000 and Samberg joined the cast in 2005. They did, however, work together previously in Samberg's Popstar: Never Stop Never Stopping (2016) just prior to this two-part season premiere.
- Jake makes his first appearance by popping up and being overly happy about the day much like he does in his Lonely Island video for "Great Day", which is about a guy being really high on drugs, which is also mirrored later during this two part episode.
- Andre Braugher (Capt. Holt) and Lou Diamond Phillips (Romero) acted together previously in A Better Way to Die (2000).
The Big House Pt. 2
S05E02 Episode aired 3 October 2017
- Jake jokes about the movie Training Day (2001) being based on his life, paraphrasing Denzel Washington's famous "King Kong ain't got nothin' on me" scene. Terry Crews is actually standing behind Denzel Washington during this scene. In addition, Tank (Winston James Francis), who makes the connection, actually plays a part in the TV version of Training Day (2017).
- Jake's hair is noticeably darker than part 1. Seeing as how he's in prison it's not likely the character was able to get his hair dyed.
Kicks
S05E03 Episode aired 10 October 2017
- Hitchcock and Scully's in-sync invitation to Jake ("Join us Jake... you know you want to... we're going to Wing Slutz") is inspired by the creepy twin girls in the classic, The Shining (1980).
- While Jake and Charles attend the general store, they buy some items, including a magazine called Hot Rod. Andy Samberg starred in the movie Hot Rod (2007).
- At Freedom Feast, Jake highlights a whole section of the table dedicated to Thanksgiving dinner, complete with turkey and stuffing, saying it was something he thought about a lot while in prison. Jake has previously displayed an utter lack of enthusiasm for all things Thanksgiving-related, stemming from abandonment issues having to do with his wayward father. He has, however, spent several Thanksgivings with his work family and has grown to appreciate it.

- Bill mentions NutriBoom and both Charles and Jake sign up under him. They later investigate NutriBoom in Brooklyn Nine-Nine: NutriBoom (2018).
- Jake and Amy become engaged by the end of the episode.

The Venue

- While covering for their secretive conversation with the Vulture, Jake and Amy co-invent a "soup crime scene" excuse, regarding a made-up case revolving around someone Jake calls "The Chowder Killer," who has just moved to Manhattan from New England. "Manhattan" and "New England" are the two most popular types of clam chowder.
- When Jean finishes her phone conversation, she ends with "Asante sana rafiki" which means 'thank you friend' in Swahili. Coincidentally in The Lion King, the baboon named Rafiki sings "Asante sana squash banana".
- Hitchcock's dating app bio reads "I'm just a typical 28 year old guy. I'm into young people music, women who are my age (28 or younger), talking about being a child in the 1990's, and combing my hair. I'm looking for a soul mate, who loves working out and wearing bikinis. Obviously, I hope I find my soul mate, but due to my job of being wealthy, I don't have a lot of time, so I'm also up for a quick fling." The Vulture's reads "Let's do this."
Two Turkeys

- Amy's and Jake's fathers, portrayed by Jimmy Smits and Bradley Whitford respectively, previously appeared together in The West Wing (1999): Smits' character running for President of the USA and Whitford's as his campaign manager.
- Katey Sagal (Karen Peralta) and Jimmy Smits (Victor Santiago) also starred together as Gemma Teller and Nero Padilla, respectively, in Sons of Anarchy (2008).
- Second appearance of Tommy Gobbler (Boyle in a turkey costume), the first being Brooklyn Nine-Nine: Ava (2015). Once again, his appearance in the bullpen is a disaster.
- According to Jake's whiteboard, shown at around 1:40, his parents and Amy's parents have the following things in common: golf, painting, international travel, New York, favourite TV show, weather, children and have hair.

- The quick cuts of scenes during the 99's hasty return to Brooklyn include a scene of Chicago (subbing for Baltimore) and one of Oakland (subbing for somewhere en route via Amtrak from Baltimore to New York).
- This episode is where Rosa comes out as bisexual to Charles.
Game Night

- Paul Scheer (Devin Cathertaur) is the third main cast member from The League (2009) to appear. Nick Kroll starred as Agent Kendrick in Brooklyn Nine-Nine: Windbreaker City (2015) and Jason Mantzoukas plays Adrian Pimento.

- Jake and Kevin go to the library dressed as creeps and Jake (Andy Samberg) is basically dressed as his character from The Lonely Island Feat. Nicki Minaj & John Waters: The Creep (2011).
- While at the safe house Jake suggests watching his DVDs, all of which star Nicolas Cage. Samberg famously impersonated Cage many times while a cast member on Saturday Night Live (1975).
- Both Kevin and Captain Holt agree that "dirtbag" is not an insult since it is, in fact, "a very useful part of the vacuum cleaner. Clearly, it's a compliment." However, in a flashback to taking down the Brooklyn Broiler in Brooklyn Nine-Nine: The Pontiac Bandit Returns (2014), Captain Holt is seen calling the perp a "dirtbag."
The Negotiation

- Doug Judy jokes about San Diego, and says "everybody knows that place SUCKS!" This is a running joke, as Jake similarly disparaged San Diego previously, after Amy's boring ex, Teddy, repeatedly gushed about how much he loved visiting there.
- Jake asks the negotiator, "Are you negotiating?", to which the negotiator responds, "Always." This is a reference to The Devil's Advocate (1997), where Keanu Reeves' and Al Pacino's characters have the same line of dialogue.
- Jake says that he knows he'll see Doug Judy again, as he seems to run into him about once every year. This is an inside joke; Craig Robinson has appeared as the Pontiac Bandit every season. Indeed, he returns as expected in Season 6's, Brooklyn Nine-Nine: A Tale of Two Bandits (2019).
- When Charles is asking Amy and Gina how to make the sandwich, the way he asks is a clear reference to the movie Whiplash (2014).
- When Jake Peralta enters the building to start the negotiation, a man in a black mask says "keep those hands in the air" (Jake obeys), "now wave 'em like you just don't care". This is a reference to a Backstreet Boys song, "Everybody". The lyrics are: "Now throw your hands up in the air/ And wave 'em around like you just don't care"
The Box

- Sterling K. Brown was nominated for the Emmy Award for Outstanding Guest Actor in a Comedy Series for his performance in this episode.
- Has a very similar premise to Homicide: Life on the Street: Three Men and Adena (1993), in which Andre Braugher (Captain Holt) also played one of the interrogating police officers.
- The highest rated episode of the series to date.
- This episode is a bottle episode.
The Puzzle Master

- David Fumero (Melvin Stermley) is Melissa Fumero's (Amy) husband.
- When Jake is in line for the puzzle club, he is asked to solve an anagram of a movie title for the phrase "Sad anus loser. I go in". The solution to this anagram is "Dangerous Liaisons (1988)".
- In the season 3 episode "The Mattress," Amy tells Holt that she and Jake have never had a fight, and "our only close call was when Jake didn't know who Will Shortz was." Holt responds incredulously, "Really? You've never heard of the Puzzle Master?" Will Shortz guest-stars as Sam Jepson in this episode, which is titled "The Puzzle Master."
- Will Shortz (Sam Jepson) is arguably the most famous living puzzle creator in America. After graduating from Indiana University with a self-designed degree in Enigmatology (the study of puzzles), he worked at Games Magazine. In 1993, he became the New York Times crossword puzzle editor; he has also had a puzzle segment on the National Public Radio program Weekend Edition Sunday since 1987. Shortz has appeared as himself on other TV shows (including The Simpsons (1989) and How I Met Your Mother (2005)), but this was his first time acting as another character on a sitcom.
- In Season 4 Episode 18, Chasing Amy, Jake spoke of Amy's (Melissa Fumero) dream to be the youngest captain in NYPD history. In this episode, the audience is introduced to Captain Crawford (Allison Tolman). In real life Allison is only 1 year older than Melissa. Assuming they play characters similar to their real age, having only just become a Sergeant, it seems Amy is too late to accomplish said dream.
NutriBoom

- The exterior shot of the Nutriboom customer services building is actually the San Diego Police HQ in downtown San Diego.
- Bill mentions that he grew up in Bean Station, Tennessee. Bean Station was established in 1776 by William Bean, who explored and settled the area along with fellow pioneer Daniel Boone.
- There are many similarities between NutriBoom and Scientology: both have leaders named David; both are labeled by some as a cult; both have people following and intimidating former members; and the wife of both leaders have disappeared and not been seen for several years (although the NutriBoom wife reappears).

- Andy Samberg (Jake) and Nasim Pedrad (Kate) also worked together on Saturday Night Live (1975).
- Nasim Pedrad plays a different character than the one she's played in New Girl (2011), even though both shows take place in the same universe.
- DFW is the airport code for Dallas Fort Worth. Kate, Jake's sister is from Dallas.
- The abbreviations Jake lists in the beginning are three letter airport codes (IATA-codes) of Atlanta, Newark and Dallas/Fort Worth. Funny enough DTM, which he explains as 'down to meet', is the IATA code for Dortmund, Germany.

- Captain Holt's Twitter handle "@5261796d6e6420486f6c74" does actually translate to "Raymond Holt" in hexadecimal code.
- When Jake and Charles enter the apartment Adrian is sitting in there and says "what's up, jerks?" This is what Jason Mantzoukas (Adrian) screams each time he is introduced at live shows for his podcast "How Did This Get Made".
- Jake mentions saving money by buying the movie John Wick (2014) instead of renting it every couple of nights. Jason Mantzoukas (Pimento) later appears in John Wick: Chapter 3 - Parabellum (2019) as one of the Bowery King's assassins.
- When talking to Pimento, Charles says "This is us" to which Jake chimes in with "Not the TV show." Previously, in Brooklyn Nine-Nine: The Box (2018), Sterling K. Brown guest starred. He is well known for playing adult Randall Pearson on This Is Us (2016).
- Pimento's description of how to defeat a bear parodies how Yukon Cornelius overcomes the 'Abominable Snowman' in Rudolf the Red-Nosed Reindeer.

Show Me Going

- Andy Samberg (Jake) and Akiva Schaffer (Brett) are best friends in real life. They also members of the band The Lonely Island.
- Jake tells Holt he's "basically the guy in Ghostbusters (1984) who lets all the ghosts out." That character, a secondary villain, was played by William Atherton, who Jake and Amy mentioned previously when discussing who was the greatest secondary villain of the Die Hard (1988) franchise. Atherton played a similarly unlikable character in both Die Hard and Die Hard 2 (1990).
- Gina inadvertently causes a water pipe to burst, then says, à la Steve Urkell: "Did I do that?" and then credits popular family sitcom "Family Matters" (1989), the show in which Urkell was featured. This marks the second straight episode to reference the 90s sitcom. In "Bachelor/ette Party" (2018), Terry tells guest star Reginald VelJohnson (who starred in Family Matters as police officer Carl Winslow) that his performance in the series is what made him want to be a cop.
- Speed Racer, also known as Mach GoGoGo, is a Japanese manga and anime franchise. A live action movie was made with the same name. It bombed at the box office and nominated for a Golden Raspberry Awards. It has now garnered a cult following.

- FOX cancelled the show after this episode was produced but before it aired. There was so much support of the show from the fan base that NBC picked up the show a day after the cancellation.
- Hitchcock refers to himself and Scully as "Flattop and the Freak," which, it will later be discovered, were their nicknames when they were the badass studs of the 9-9. These former personas are fleshed out in Brooklyn Nine-Nine: Hitchcock & Scully (2019), concerning a case the two handled in their heyday.
